I am having an issue with the error as described in the Eclipse bugzilla at:
https://eclipse.org/bugs/show_bug.cgi?id=107386
We are in need of a solution.
Thanks

There are a couple solutions proposed on that page:

By copying the tomcat5 install to a directory owned by myself (and chown
-R),
and setting this as my runtime server I got it working.

I had the same problem but figured it out after reading this bug. The user
running eclipse needs to have read access to all the files under the Tomcat
directory so that it can copy them when you create the server. However, the
Tomcat tarball locks down most of the conf directory for security reaons.
Work-around: Either install tomcat as non-root user or chmod a+r the tomcat
directories. (You need only read access, not write).
