Yes, but only if you don't care about TeamInsight integrations.
The XPlanner integration would no longer work.
It is possible that the Window | Add Mylar Repository action might not work
depending on any API changes (but you could always do that by hand instead
if necessary).
An update which includes refreshing to the latest versions of plugins
including Mylar is targeted for Q2 of this year.

I tried updating Mylar via the inbuilt eclipse update mechanism but the result was that Mylar stopped working entirely giving a class not found error in its window (view).
Luckily I managed to find out how to roll back updates.
Another disappointing lack in JBuilder 2007 is the lack of a dedicated update tool (in the style of the Yoxos one, for instance) which would list "safe" updates and tools to install.

Good poing about the update site -- thanks for the suggestion.
In terms of Mylar 1.0, I think you will also need a new Subclipse
client, and its new Mylar 1.0 plugin to get all the necessary classes
for Mylar to work. And Bill is right -- our integration with Mylar for
XPlanner will not work because we depend on their .7 APIs, which have
changed for 1.0 -- and yes, in our update we will be supporting the
newer version of Mylar (and whatever it requires).

Sorry -- I meant you will need a new Subclipse client plugin for eclipse
(version 1.1.9 -- we include 1.1. .

Updating to Subclipse 1.1.9 is not a good idea if the are modeling
projects with the model folder managed by svn. Subclipse will
permanently ask for locking the model files when working on the model.
This issue is already fixed in the latest svn trunk of subclipse.

Having just tried this myself and having run into the same class not
found error described by the original poster, I think the problem is
that the XPlanner integration depends on Mylar 0.7 *and* it is not
possible to disable that integration in JBuilder 2007.
If I browse to the XPlanner integration plugin in the configuration
management dialog, I don't get a "Disable" option because it's a part of
"Borland JBuilder 1.0.0.v20061116_0221." I could disable that entire
collection, but then I lose InterBase, JDataStore, project import,
Maven, etc. I don't know whether this is a bug in the JBuilder plugin
configuration or if that's just the way it is, but it looks like for now
there's no way to update Mylar in JBuilder 2007, regardless of whether
you care about XPlanner integration.
Note: I'm only guessing that the non-disablable XPlanner plugin is why
Mylar 1.0 doesn't work, but it definitely can't be disabled, and Mylar
1.0 definitely doesn't work.

It's no longer a guess. There's a definite cause and effect
relationship. Here are instructions on how to work around this issue if
you absolutely can't do without upgraded Mylar and you don't want the
XPlanner connector.
Exit JBuilder 2007.
In your JBuilder 2007 installation directory, find
jbuilder/eclipse/features/com.borland.jbuilder_1.0.0.v20061116_0221/feature.xml
Make a backup copy of this file, then open it in your favorite editor
(but not JBuilder 2007 . Comment out the reference to the XPlanner
connector. You'll want something like this

id="com.borland.mylar.xplanner"
version="0.7.0.v20061116_0221"/>-->
Restart JBuilder 2007. Choose the Help | Software Updates | Manage
Configuration menu item. Disable "Mylar Connector for XPlanner."
Now you can use the normal Eclipse update site facilities to upgrade to
the latest version of Mylar.
